I don't think you have anything to worry about. They're not brainwashed as far as I can tell. They all have different personalities, and they're just as intelligent in the wild, before you ever put them in a Pokeball. I always leave mine out anyway. I like the company and I don't feel right about cooping them up, you know? Although I'm told they don't mind.
