You would be correct, yes. I presume you were given red and white balls, like all of us who arrive are given? Those balls, PokéBalls, are used to capture wild Pokémon so we can train them too. Your partner does the fighting, you do the catching by throwing those balls at the wild ones.

So I make this little guy fight and then I knock out it's opponent with a ball to the head? [He smirked a bit.] That last part shouldn't be a problem. I'm used to that. [Just had to pretend it was Oikawa.]

Not... Quite. Yes, your partner fights the wild one but you yourself don't do any of the fighting. You throw the ball once the Pokémon is weak, not knocked out.
[She says nothing of the last part about him being used to that, concerned enough already. She doesn't want to know how or why he's used to doing such things.]
If you're worried about how this all seems, just know the Pokémon enjoy battling. Wild ones jump out at you because they wish to join you, as strange as it all sounds.
